I don't know much about it, but PayPal IPN seems to include more utilities to do things like track line items in sales (regular paypal is more for buying single items, like at an eBay auction). PayPal IPN also solves the problem of people who do not click back to your site after payment (where the order never gets entered as paid, so you never get notice of it).
