"Remember that header() must be called before any actual output is sent," looks like lies. What is the reality?

If you call header() AFTER starting any output to the browser (even accidentally, such as a BOM or stray blank before <?php) you should expect an error.

If the point of the site is to sell, then oscommerce should be installed at ./

Other applications should not be installed at the same domain. This is sales 101.

This is just a cleanup of the file and directory structure for our packaged download releases. You can still unpack/copy the files into a new directory on the server.

If you will NEVER have anything else on your site, installing a major application into / is tolerable. Even then, I recommend putting it in its own directory and doing a URL rewrite to that place. It cleanly separates the application from the site overhead files. Certainly if you might ever install a second application (e.g., a forum to discuss your products) you'll want it set up that way.
