mattice
The difference is MS1 is an official release with code that has been written by the osCommerce team and Loadedv5 is a version of MS1 that has several popular contributions implemented (written by various people). (The Loaded is done and released by Ian, an osCommerce Team Member) It's really up to you which you prefer.
