Just as the title suggests.

My "old" e-commerce software (still active for the time being) allows me to process credit cards manually. I thought that newer software does not allow for this, but chatting with a friend, I found he's using a current e-commerce program that indeed provides for it. Can this be done with OS-Commerce?

It can be done in close to any e-commerce program, but if you should do it is an entirely different question.

Unless you are fully compliant with the PCI CSS regulation for saving CC info then you should not do it.

Gary,

You can process credit cards manually, but with more strict PCI DSS Compliance laws the manual processing of credit card information has become less common. Heavy fines and criminal charges are now included with the revised Act, so be very careful.
